Factory-equipped brakes on the MN12 came in 3 flavors. The best brakes available were equipped on 96/97 Sport T-birds and 30th anniversary Cougars. This was a 4-wheel disc brake system that consisted of 11.6" front rotors and 10.1" rear rotors behind 16" wheels. This brake package is also shared with the Mark VIII, and requires 16” wheels to clear the front brakes.

The midrange option was also a 4-wheel disc system. Instead of 11.6" front rotors, smaller 10.8" rotors and correspondingly smaller calipers and brake pads were used. The rear brakes remain unchanged with 10.1" rotors. This package was standard on all SCs and the 89-92 XR7 as well as the 1997 model year T-bird and Cougar. It was an optional upgrade on all other models.

The base option for 89-96 consisted of the same 10.8" front disc brakes, but 9.9" rear drum brakes were used instead of disc.

Anti-lock brakes (ABS) was optional with all three configurations.
